Anyway, I think the key difference lies in "money".
The R&D in companies usually costs a lot of money + man power, which can not be easily provided by normal universities research groups. And they are more product/market oriented, so there's really less freedom in what you really can do.
One of the very few exceptions, is the IBM crypto lab, which has a lot of excellent theoretical papers.
